A little biased because I worked on this museum, but it is a must visit on your trip to Juneau. It reopened with brand new exhibits in 2016. It’s unique in that the stories of all of Alaska’s history and cultures are told here. It’s a little bit farther away, about a 15 minute walk.
The Alaska State Museum is one of the better museums I've been to. Should it rain on one of the days during your visit, this is a great thing to do while staying dry. The exhibits include: local native artifacts, an area that covers some of the history of mining in the area, a section that covers the military in the area, and a great display on the commercial fishing in SE Alaska over the years.

The Alaska State Museum represents are parts and people of our vast state. It is well worth the time to stroll through and learn about Alaska's people and places. There is also a great gift shop with items made throughout the state.
